How much of it do I need to submerge?

you're supposed to submerge all of it. if you cannot, i think 2-3 inches deep would probably work alright in most situations, but I wouldn't do that unless I had no choice.
 
It's not important that you submerge the entire probe. You do however want to make sure the tip of the probe which is the most important part is submerged at least two or three inches. You don't ever want the tip to get dry otherwise the probe will be worthless.
 
I can see that with the PH Probe. My issue is that the probe holder that is on the trigger systems sump are just holes, with no way to snug the probe up. I suppose I could use a rubber band wrapped multiple times to hold the PH probe in the appropriate position.. other wise it slips through the hole
