If you're keeping your sand bed with some water in the tank, I would arate that as well. After two hours your aerobic bacteria will start to die off and anaerobic will culture in its place. The implications are obvious, an instant NH3 spike from the bacteria dying coupled with hydrogen sulfide buildup.

When moving live rock I soak a few bath towels, and ones that don't smell pretty like a dryer sheet, and drape that across the top of a layer, add more rock, layer another towel, etc. That was always worked really well for me. You should have to worry as much about bacteria dying off on the live rock because there's 20,000X more oxygen in the air than in the water. Just keep it damp.
