What's up with my Toadstool?

Tonight while I was feeding I noticed these strange brown growths on my Toadstool. My Clown Goby has recently taken up residence in it, so I'm not sure if its caused by something its doing or if there's something else going on. Any guesses?

I'm no expert, so please let other chime in before you do anything but it almost looks like flatworms. Do they move around at all
 
Ive just noticed the spots this evening, so I haven't seen them move. I took another pic after the lights went out, and after the polyps retracted. Hopefully it will help with the ID of these.

Don't think they're flatworms, as you can see in the last pic, they're definitely three-dimensional.
